FJ40 hardtop to tub seal?

Which position is correct???
- the seals I ordered I guess are “one size fits all” (the way up to trooper trucks) so I have to trim to length at the pillion.

My question is where do I start the end of the seal by the rear doors?

See my pictures below for reference.

I have 1/2 doors and a lift gate fyi.

It goes the first way. The hardtop sides have a recess for the hatch and that last bit won't be sealing anything and will interfere with the hatch seal. But, leave only about 3/8" of the bed rail exposed.

Also, that rubber strip on the flat of the bed is most likely not required. I think it's for ambulance door tops. I tried to use it on mine and it threw off the geometry of the hard top sides and I wasn't able to get the mounting bolts in.
 
The shape reminded me of something; at first I thought it was he piece that goes at the hardtop post. Went looking at what I had in the box, this is slightly different and goes on top of the ambulance door or hatch crossmember

This has an L molded in shape to it, and is not attached to anything else.
 
Years ago I remember a rubber gasket that was about 1/4 inch thick that layer on top of the rail, it had holes so the bolts could pass through the gasket to the threaded rail. I'm not sure if mine was an after market thing or a Toyota thing ?
As long as you have some kind of spacer so metal doesn't rub on metal you will be good is my thinking.
