Found out Friday we have 2 rodent nest in our FJ Air Filtration system. We drive this everyday - not sure how the nests got there. Dealer wanted $95 to remove the nest. If they found them then they were already looking at them - not sure why they didn't just take 'em out.

How do we find the starting point of the system? Can anyone tell us how to check and remove the nest?

There are numerous ways to get into the vehicle. There are vents behind the rear plastic panels was well as in the engine bay. Its hard to say how/why they got in there OR why the mechanic didn't simply remove them once they found them. Much of it depends on where the nests are located.

They could be in multiple places in the system, pretty unprofessional on the dealerships part to at least not call you upon the discovery...
 
I had a rat die in my FJ80 that was a daily driver at the time. Suspect that he crawled in the engine compartment for warmth on a winter night. Man, that thing stunk for a couple of days until I found the carcass, on top of a fender well IIRC. Hope yours is easy to find. I would look in the box for the cabin air filter (behind the glove box).
 
I had a mouse build a nest out of insulation it scavenged in the FJ. It built the nest right on top of the cabin filter. I put a nitrile glove on and pulled it out with all the dead critters and then dropped the blower motor (really easy only 3 screws) to clean it out and I was back in business. It only took about 10 mins total.

yeah this sucks happend to me too.Took mine in because the blower motor was making a strange sound
when it was on high ....... guess what it was....yeah well no more mice the dealer was cool about it and didn't charge me very much
