electrical issues after mud hole

New here, first post not my first forum.

I was fording water and going through mud holes with some friends in my stock 99 (223k) and it was doing really well even with highway tires. But I got stuck and it was in a deep mud hole (nearly over the top of the tire. We got pulled out by my friends dakota but at that point it had been in the water for 10ish minutes and within the first 2 water began to seep in through the passenger side doors up to about three inches. The truck was leaning left so it didn't get very far into the cabin until we were pulled out and it was sloshed to the side.

I drove home and wiped up as much water as I could and went to bead. I got up the next day to go to school and it wouldn't start... I got a ride to school. After school I came home and replaced the 100 amp fuse to the battery to be safe (not blown), tested the battery, checked the pnp switch, and banged on the starter with a pry bar and hammer with no success :(. At this point I determined it was the starter. Went out the next day and bought a starter and new manifold gasket kit. Just to be safe I got back in the truck and turned the key about four times. First three did nothing and on the fourth time it fired right up, WTF.

I thought "well, ok then" and went to put it in reverse. It wouldn't shift out of park. It would before the starter issue because I rocked it back and fourth in case there was mud or something interfering with the pnp switch so I knew it worked before. The brake lights also didn't work which made sense considering the two systems work together. Tried it the next day with the same result only now the battery light was on.

Earlier today I decided to see if I could figure it out so I checked the engine bay fuses, they were all good. Same with the drivers side fuse box near the dead pedal. Neither of the power seats work, they worked fine while the starter was acting up because I had to move them back to clean up the carpets. This thing is really starting to piss me off...

ANY thoughts, ideas, or suggestions are MUCH appreciated. I really need you guys help. Thanks.

The fact it wont shift out of park and the tail lights dont work are similar to an issue I had the with OEM trailer wiring harness. Per the recall, if water gets into the old style converter box on top of the crossmember above the spare tire, it could cause a short, blowing the tail light fuse and not allowing it to shift out of park. When this happened to me, it also caused some other issues like the blinker lights staying on on the left side, and when I hit the blinker switch, it would make the interior lights like on the CD player and HVAC controls blink too. So I unplugged the harness and am fighting Toyota about the recall now (another story). But if you have that old style converter box, unplug it and see what happens. Shot in the dark, but you never know.
 
I was dicking around with it today and also noticed that the windows and interior lights were not working which they were before...
