I recently left my headlights on while car was off and battery died. Jump started battery and noticed some battery acid, disconnected battery, cleaned acid thoroughly and put it back in. Started vehicle, it was idling low. Now every dash light is on (vsc, tpms, check engine, low, diff, etc). I thought it might be car is recalibrating after battery removal but I have driven 30-40 miles and it still hasnt gone away.

Any help is appreciated.

i tested battery at napa and they said it was fine. I think its a battery issue to as I have serious battery issues every 2-3 years. The battery is saying its fine but and shows 13.8V but its been 2.5 years.

1st course of action (get battery fully charged -looks like you may have done it already and tested it).
Ask Autozone or similar shops to clear out all codes and drive it around.
if the codes come back, then you may have problem.

I agree with @Sandroad . These modern trucks don't play nice with undervoltage batteries. If yours has already shown signs it's on its way out, get a new one. My money is on the codes disappearing after you put a new battery in. Post results if you swap batteries.

Cant agree more, even if the battery is able to start the car, the starter motor will be taking a beating with an under powered battery.
