Is there anything special to changing the transmission in an FJ Cruiser? Is it like every other modern car? I assume the transfer case comes with it?

Remove connectors
Remove linkages
Unbolt torque converter
support it with a floor jack
unbolt bellhousing
remove tailshaft
unbolt rear support
drop it down?

Anything unique to an FJ Cruiser that a new owner needs to be aware of?

Yeah, pretty straight forward as you outlined. I removed automatic trans to swap in a new rear main seal. I removed the t-case first, just to make it more manageable. Both are sealed units, so should not be any fluid in the tail housing.
