I had an aftermarket alarm added because of the lackluster range of the aging factory keyless and also a need for a bit more protection from prying eyes with my work cargo. New system works great. I can arm and disarm from a much better distance, radar motion detection like I've had on previous vehicles and some of the more modern niceties like auto lock and unlock are good little conveniences.
My problem: factory anti-theft is now a bit confused. It appears it believes the vehicle is being locked/unlocked from outside of the vehicle so if I try to open a door by using the actual lock and unlock buttons on the door panel the factory horn alarm goes off. Rather than troubleshoot it I want to just disable the factory setup. Anyone disabled it? Search really didn't get me much.
i would take it back to your alarm installer. the correct wire for both unlocking all doors and disarming the factory alarm is green/black stripe found in the driver kick panel. this wire is not coming from the driver door but from the front passenger door key lock. turning the key in the passenger door to unlock the doors sends a ground signal on the green/black wire. this is the only wire you can use to unlock the doors. the reason you use the wire from the passenger door is because it unlocks all doors and disarms the factory alarm.the disarm/unlock signal from the driver door keylock needs to be turned twice to unlock all doors and disarm the factory alarm and most alarms only have a single pulse unlock output. your installer most likely tapped right into the lock/unlock switch on the door panel which will not disarm the factory alarm. it is not worth the effort to disable the factory setup since the fix is so easy. you can however disable the transponder key which is expensive to replace by sacrificing one of your keys by zip tying/gluing it near the ignition switch behind the lower dash. this will trick it into thinking you are always using a transponder key and then you can get a key made anywhere for way less.

RESOLUTION:
When I had my aftermarket keyless/alarm installed I had an issue with the factory alarm not disarming consistently etc and believed it to be an issue with the aftermarket system as well due to the timing. What I failed to recognize is that I had to get the ignition repaired after the infamous cylinder shaft cracking problem reared it's ugly head on me the week before and that perhaps I should look a bit harder at the Toyota components and not so much the aftermarket components.
The issue ended up being with the repair work on the cylinder and that the aftermarket alarm was actually installed properly and interfaced perfectly. The problem was 2 weak solders coming into the back of the ignition module and that when working on the busted ignition those solders were weakened and broke. Since this was resolved (re-soldered) I have had no issues, and MUCH better keyless entry to boot...
