I have 2 questions first does the AC clutch still engage if the system is out of refrigerant and second where are the AC lines for the rear AC located on a 2004 LC?

Compressor won't engage if out of refrigerant. Safety measure.

rear ac lines run down the passenger side.

Thanks. If the rear AC lines run along the underside of the car on the PS what is the reason that my dealership wants $1400 to replace them.

I think because they charge list price for parts - have you looked them up? The rear lines for a 2000 LX are (all in rounded dollars extracted from the toyodiy.com website): $ 250, 189, 148, 539, 581, and 233. Throw in some R134A, add a pinch of labor, mix thoroughly and pretty soon it's a bucket full of money.

So today i bought some dye for my AC and put it in and found that it is the smaller of the 2 AC lines that run to the rear that is the one leaking. Any one have any idea which line that is?

One place to look would be on toyodiy.com (or one of the online dealer sites) for your specific vehicle, but for a 2000 LX the lines are in several sections. The smaller and rearmost line (for the LX again) is termed
PIPE, COOLER REFRIGERANT LIQUID, M Part # 88726-60650

The thicker lines are usually termed suction
