I read the car manual and it says the ABS is not functioning, but conventional brakes are still there.

What caused this?

I had to disconnect the negative terminal on the battery because I was servicing the water pump and serpentine belts. It took me a couple of days to service it. When I reconnected the battery again, there it was flashing. I'm not afraid to drive without ABS because of my FJ40, but I wanted to find out the cause of it.

Right now my plan is to disconnect the battery again for 1 hour just to be sure. While that's happening I'm going to check all the fuses. If that doesn't work I'll have to clean the ABS sensors on each wheel.

Do you guys have any other suggestions?

I'd probably check the Sticky link above for the Factory Service Manual for your vehicle (which I assume is the Highlander mentioned in your signature line, since you didn't specify). The FSM should give you some troubleshooting procedures that a mechanic would use at the dealership if you'd take it to them.
