The trans you are looking for is a R150F, they are the 3.4L manual transmission from 96-05 Tacos and 4runners.

You might want to search the threads here and at TTORA especially, (Google works pretty damn good too) for info on the swap, off the top of my head, you would need to get:

R150F
clutch pedal assembly, linkage, hardware
clutch slave and master cylinders
clutch fork
throw out bearing
pilot bearing
flywheel
a rear main seal, since you are there....
I don't know about the ECU situation, I think people are tricking the neutral safety switch instead. There are many people who know more than I do on the subject, search them out. Everything you want to know has been asked more than once.
