if you just unbolt the exhaust at the flange so you can get it out. i never usually even do that but since your doing the intake you have to take the assembly out completely. are you sure you got all the bolts? if you are just use a dead blow hammer or smack the manifolds or a piece of wood and...
you should have a venting gas cap. try swapping the lines on the charcoal canister to the left of the motor. those are the non fuel lines your talking about. if the canister gets clogged over time it doesnt vent properly and can cause problems. why the electric fuel pump?
this might sound silly but did you pull the boot on your plug wires back at all when you were checking for spark? these boots are long and can never see spark unless i pull it back enough for it to arc

Does your temp gauge peg out when you turn it off? its going to get hotter when you stop for a few minutes because the coolant and fan are not moving. how hot is it getting while operating?
