The problem ended up being a bad diode in the alternator (right out of the box). I had to send it back to get diagnosed and repaired.

Done! It's amazing what wonders a working alternator does for a charging system! Its charging right on spec! Thanks again everyone.

So, after all of the wire chasing, relay checking, and head scratching, I've finally sorted out what the issue is. The alternator wasn't "talking" to the regulator, so the regulator wasn't doing what it needed to do. Reason....bad diode in the alternator. Unreal! What a learning curve...

Is there a sense wire (if this is what it is called) from the alternator to the regulator to wake it up? If there is, what colour wire is it? There are three wires coming from the plug, a green, a blue and a black. Thanks for the help.

Yup, the truck starts right up no problem at all. It appears to charge the batteries, though I wonder if there might be a problem with the batteries after the dead short. Maybe they aren't taking a charge.....hmmm. I thought I checked that, but I will add it to the list to recheck.

I'm gonna back up and go through everything from the start again. I know the the alternator is a brand new, not rebuilt, Toyota part. So, Im gonna retrace steps and check connections, wiring, fuses etc. (again, cuz I've already done that) and double check the regulator. Gotta say, even though...

Well, that wasn't the problem. I have exactly the same symptoms as before. I even checked the charge bulb to see if it was burnt. It was not. I checked the amperage of the alternator and it reads 10.9A - 11.0A at idle and as the rpms increase to 2000, the amperage climbs to ~15A. The...

Alright, so I removed the Ignition Main Relay and did the following tests on it. There is no continuity across 1 and 3 like it suggests it should have. So, I am assuming that the relay is shot! So, if the relay is done, I'm assuming that the voltage regulator isn't receiving any voltage and...
