Pic of rod clearance at the oil pump. (Straight shiny part at the blot threads is the bottom of the rod) These do not make contact when rotating by hand, but there cant be many .001's there at all. Is this normal?? Let me know what you think.

Here are pics of bearings..No.2 is the one with the nut out of line...Pic 2 is the number 2 bearing from the rod side. Could the rod bore be egg shaped?

Understand that. I recently did a transmission\tcase swap and although I had a few problems I didnt have this one so not much help, but I would try to isolate the noise and hopefully you won't find glitter in those fluids.

I would try disconnecting the rear drive shaft and rotating the rear wheels (jack stands). Also while drive shaft is out and engine runnig, try transmission in gear with tcase in neutral then t case in gear. You may have already tried these?

Has the rebuilt rear end been run before the tranny\tcase work?
