I figure you all are a bunch of smelly guys.....who better to ask how to get rid of the smell in my 4Runner?? It's a combination of dog, fart and I don't know what. I've tried a couple of over the counter chemicals from Lowe's, etc. Any recommendations?
 
Pull out the seats. Vacuum everything. Rent a carpet cleaner with a handheld attachment and clean the s*** out of your rugs. Throw away any carpet floor mats (or shampoo at a car wash and leave out to dry for a couple of days). Get some new rubber floor mats.

And I guess if your seats are cloth, run the steam cleaner on them as well.
 
It could also be in your vents. They have this stuff you can spray right into the vents (2 cans, I believe).
 
I would go the car detailing/cleaning route...mind you when the in laws dog shat all over the back seat in my 96 I took out the seat base and hosed it down for half an hour with the garden hose before putting it in the sun to dry. I think the UV rays from the sun kills germs as well

any reason to suspect some rotten river water or pet leaks in the inside?

I've used Fabreze before with ... interesting results. It works, don't get me wrong, but it's kind of odd for a few hours.

To really clean it, strip it... pull the carpet, clean the floors, really clean the carpet and the pad, reassemble.
 
A strange product I have used with awesome results...Dr. Scholls shoe shot odor powder. Got it at Target.

It's in a yellow plastic bottle with a funky neck to spray into shoes. It works (amazingly) on my nasty muddy stank boots, and I have used it in the carpet of my nasty stank Jeep before. You have to let it sit and rub it in a bit, then vacuum it out. It works very well, and while there is a little odor, it a nice clean smell. Much better than febreze, which I can't stand personally.
