My Truck will not start, but the hazards go on (only in front), back tailights and such do not work, windows do. Weird. Any help would be great - I did some research in other threads and have found that it may be my AM1 Fuse? Thanks!

Fuse panel is down by your left knee, low on the dashboard.

I was told there was another fuse box to look for inside the engine compartment. Is this not the case for the FJ 62?

Nope, no fuse box.

There are however 'fusible links' found connected to the positive battery terminal.

There is the fuse panel, a relay block (under the dash on driver's side), and a smattering of relays here and there, but I'm not aware of another concentration of fuses/relays in one spot.
Does the engine turn over, but isn't getting fuel? The wiring harness in the driver's quarter panel is susceptible to damage..... that would carry both tail lights and fuel pump circuits......

The engine does not turn over. When I turn the key, nothing happens engine wise, but I do get the check engine light, and a little air coming out of the vents (I can hear it working barely) and the windows seem to have power. It started idling funny when I came to stops on sunday, then completely died on me and I luckily rolled it home.

The truck has been wired to accomodate a second battery (previous owner) and has a lot of electrical accesory connections that are disconnected under the driver's side as if he removed some components. There looks to be an additional fuse block mounted for all of the extra stuff. Unfortunately I am not enough of an electrical guy to even know where to start outside of the normal fuse box.

before it died completely on sunday - saturday night when I was driving, the interior dash lights and radio and air died, as well as the tail lights and back half of the truck electrically. The headlights were still working, and I had to keep a little on the gas at stops to keep it from stalling...???

Bummer, you are suffering from PO-itis, apparently.
Check voltage at each battery, post up detailed pics of what you can, and we'll go from there.

The fuses are inside the cab, as noted above. There are also fusible links, which are wires that burn up to prevent the wiring harness from burning up. The fusible links are located near the positive terminal to the battery. There will be two connectors with three wires running between, each about three inches long. If the fuses are OK, check the fusible links.

Where are you located? Sometimes the local cruiser club can come to the rescue faster than us talking about it.

You're check engine light comes on so your ECU works. I would start by looking at this extra wiring and extra fuse panel installed by the previous owner. Post a few pictures if you think it will help.

Sounds like it's time for an alternator.

I was thinking alternator, battery plate broke, or belt tension....

or it could just be a couple of bad fusible links....but if the PO had any sense and did a bunch electrical work he probably paid attention to the fusible links.
