I have a Hj45 with a snorkle. My transfere breather has been extended into the engine bay, but my understanding is the gearbox breaths through the shifter, so what happens with deep wading? Does water get into the gearbox and if so is there a solution?

If you get in water that deep you will be changing the transmission oil?
If you seal the transmission it will build pressure when it heats up and force fluid into the t-case, when it cools down the t-case will be over full and the tranny will be under filled.
At least thats what I think will happen.

From what I remember the tranny inner boot should compress to seal the shifter and the top collar on the transmission if it goes under water. If you don't do it often and not for long periods you might be okay. You might up the oil changes. I do mine once a year no matter how many miles I put on the rig.

We have a cattle property. I totally rebuilt the engine transfere and transmission, so I don't want to do any damage. Yesterday we needed to cross the creek on the property which was swolen after very heavy rain and the water was just level with the top on the bonnet (hood), and the footwells filled up. Do I need to check the transmission oil now or do I just need to change it more regularly?

You might want to change it just to see what happened. It would be a lot cheaper than rebuilding the tranny again.

Just dropped the oil, as it was milk, interestingly, for me at least my internal seal held out as the transfere is good. Thr rubber that goes around the shifter mechanism, ie rot the rubber gater in the cab, but the one onder it was perished and loose, so I have picked up another.I was wondering has anyone done a mod were the bottom is clamped and the top is clamped to the stick, but some how a breather pipe is fitted??

You could drill and tap the top of the case for a breather.
