I drive an HJ-60 with a diesel 2H engine. I was wondering if all of the parts are interchangeable other than the engine and engine parts. In other words, are the transmissions, rear end, wheels, body parts, etc. all interchangeable? I don't know much about the FJ-60.

Were they made exactly the same other than the engines?

Yes and no*.
See my build (Hj60 engine into an FJ62):

and Mel Lowe's (BJ60 into an FJ62): https://forum.ih8mud.com/60-series-wagons/139849-bj60-fj62-turbo-bjt62.html

But, to answer your question: Transmission: yes. Rear end: yes. Wheels: yes. Body parts: yes (except the gassers have fender vents).

Spend an hour on Specter Off Road's on-line catalogue, and see ho many parts are available with different numbers for the diesels.

Outside of what's under the hood, the only major differences are the entire fuel system (from the fuel filler neck to the engine), the dash indicators and components that relate to the glow/ignition.

The answer to your last question is no, but only in ways relating to the difference in the fuel. Swaps are not uncommon.
