I'm rebuilding my 2f. I know the pistons go in in the same direction, notch facing the rear, but what about the connecting rods, should they face a certain direction?

I believe what you're looking for can be found in the 2F Repair Manual in the vicinity of section 3-37 to 3-43 (page 37 to 40/138)
