'93 PU with '00 5vzfe, ECU problems

Hey im working on a buddies truck('93 PickUp) that has a '00 taco 3.4 installed, and passed by the refs out here in California.The truck was running well but kept burning out MAFs due to the use of a K&N filter/intake combo.I swapped the aftermarket parts for OE today and here is where my problems began.1)the battery was disconnected, 2)junkyard MAF, 3)"custom" emission routing of aftermarket intake. I installed the factory parts and fired the truck up.it ran fine but the checkengine light was still illuminated.I didnt have my scantool, so i pulled the 20A ecu fuse at the drivers kick panel.Remember this is a '93 pickup that originally came with a 3vze.The light stayed on.So the battery was disconnected,OOPS!. The truck wouldnt crank on the first pull,stuttered on the 2nd,3rd,4th.when i can get it to run i have to pump the gas like a carbureted vehichle.it runs better at higher rpms,but is missing or somewhat off.At low rpms it just falters and coughs.I've been searching for a way to relearn the ecu,and reprogram the various modes.Does anyone have any ideas or info??
 
Where is the ECU that was put in grounded at? Injector ground?

I'm thinking you should get a scan tool on there and make sure that isn't the only code.

Also, I've heard of K&N's dirtying up the MAF and having need to clean it, never heard of it burning one up....not saying it won't, just have not heard that before.
