Oh Man, you have "true grit" to take all that on, a real test of your mental stability. :) If you do remove the whole outer skin, then yes bracing would be good insurance and a good way to treat for future rust.
 
Looking at that roofline, I think my approach might be to do it in small sections, rather than cut out the entire piece.
I’m thinking this is better unless you have a donor roof to re&re, bite it off in chunks...

but then i used my two new favorite tools ( spot weld drill bit and a panel seperator) to open a whole new can of worms

All in! Looks like you did a clean job of the removal, should help when it comes to stitching it back on.

So my plan of attack for the roof is roughly

- remove and replace rear sections (inners, outer corners and gutter section)
- remove and replace passenger side up to the start of the A pillar in sections, tacking together so it can be removed and welded up as one when done. This should allow sufficient cleaning and painting inside the channel whiles it off with only the ends and lower tie in's not being able to be welded from the back.
I'll have to try and make/use a jig so i can reproduce the profile easily, I might have some box section which is close that i can use and use that as my dolly..
- replace the gutter in sections and again, put it together as one
- repeat with the drivers side
- remove the outer skin on the windowscreen frame and A pillars (this should get me access to the rot underneath)
- rebuild inner A pillars and tie into the new roof channel
- replace/rebuild the outer skin where required and spot weld back into place
- refit roof on top of vehicle and remove/replace in sections
- remove roof, final weld, clean up, paint
- refit roof and stitch front then spot weld the length
- seam seal everything
- have a beer
