Thanks for all the feedback guys, I'm going to continue looking at any further replies though, just in case I get anymore useful suggestions or feedback.
I just started building one around a set up that my Co worker has. An 8" infinity 800w max needs a .35 cubic ft sealed box. Then a precision power class D amp. His sounds great for a small clear bass adder in small spaces.

I also need some feedback on how different positions would sound.. like I said, I heard that the woofer(s) in an enclosure facing the rear window will sound the best, but I'd like some more feedback 
You will not get a club sound out of an 80.
There is a lot of noise pollution from outside which will interfere with your beats a lot. Even if you sound proof the hell out of it, it still wound not sound like a brand new Lexus.

Here is a spectrum recording I made of my setup from the front seats. Very clean and plenty of lows but I have a feeling you are wanting the base to slap you in the back of the head. Since this thread got bumped, it reminded me I never updated it with what I ended up with. I did use the Rockford Fosgate PS-8, and I'm pretty happy with how it turned out. Certainly not huge amounts of bass, but much better than what it was before. (and MUCH better than the factory sub)

I was just about to recommend powered subs. RF 12" looks nice.
Do not go with option #1
Since I still use the original stock Lexus head unit, I went with a powered Bazooka strapped down in the cargo area. For thump that's surprisingly good, the price was great. And as old school as the stock unit may be, I love having immediate access to a physical knob to quickly adjust the bass for each song.
Finally did it today. Been thinking about this setup for a loooong time. Way over due.

You will never win any bass contest with it, but it complements the sound of the other speakers very well. It will not rattle your windows or rear view mirror. It simply adds what it was missing before.
In fact on my head unit I have the subwoofer sound down to level 3 out of 10.
I had to use a little more padding because at higher volume the speaker membrane would travel a little to much and touch the plastic panel cover which would cause vibration. The padding ended up increasing the distance from the speaker and the cover. No more touching, pure sound, distortion free (according to my ears).
Of course a 10" would be better than 8", 12" would be better than 10", 2 x 12" would be better than one 12". 3 x 15" would better than 2 x 12" etc, etc. It never ends.
Does my system need anything else?

Replacement speakers for the OEM rear door speakers. Preferably 6.5"

Maybe sound deadening material on the floor, doors and rear quarters.
Will I ever do that?

Is the box wedged in or attached in some way and what exactly do you mean when yuou say you added more padding to prevent rubbing? Trying to wrap my head arouhnd this.
The box is not attached to anything. It sits on a small piece of 2x4.
Padding... a sponge actually which increases the distance between the plastic quarter panel panel and the box, therefore creating more room for the sub speaker to travel without touching anything.
Above 50% volume on low bass note, it would touch the cover and create some vibration. I guess it has some long travel built in.
Now with more spacing I can crank it up without creating any vibration due to touching anything in its way.
This method creating a little more spacing between the cover and the car's body, maybe 1/4 - 1/2" gap. Maybe.
I did trim some plastic off the back side of the cover too.
The visual aspect is totally negligible and in no way reduces the trunk volume and capacity.
I simply did not want to have it inside the trunk, visible to anyone, bouncing around all the time (if not properly attached), or take away precious cargo room.
Maybe I lied a little. There is a little bulge on the bottom. A lot more apparent with the liner angled up.
