I run dual batteries. They are separated by a big diode called an isolator. It keeps one battery from discharging the other, but allows the alternator to charge both.

OK so new Denso alternator installed and I ran this really expensive, marine grade, 8g wire from the alternator to the 80 amp fuse. It has perfectly crimped, heavy connectors with heat shrink on each end. Only problem is I had no ignition power what so ever when I tried to start the engine. The lights would work but basically nothing else.

I checked every fuse and everything else I could think of and finally gave up and reconnected the old alternator wire. That did the trick.

I have no idea at this point why. I might break out the wiring diagrams tomorrow as it's dark thirty here already.

No. I ran it straight to the fuse, bypassing two connectors. One on each fenderwell. Of course the wiring harness has at least two branches along the way as well. I have no idea if there are splices in the branches.

One of those splices runs to the ignition switch (among other things).

I also ran into issues with running a second cable on top of the factory harness. I cant remember exactly what the issue was (it was 5 years ago), only that it was something goofy.

I ended up buying a good condition used harness to replace mine.
