Remove the pass. seat and headliner, and jack it out, using blocks of wood on the underside of the roof and a small jack. You can get it to 90% and then leave it - or paint it. Your truck now has one more story associated with it.

Heck, I would have first tried just leaning the passenger seat back, taking my shoes off and doing some "squats."
 
Bummer, man. Sorry to hear about this. Though, I agree with what most others are saying: It doesn't look (from your pics) as bad as it sounds (from your description). Based on the pics, I say keep driving it and repair as necessary and as budget allows. And stay away from dead trees!
 
IMO, That will buff out.

If not, I'll come over with a fist full of dollars, and buy some stuff.
 
Bummer, that sucks but like it's been said before, keep it. A fender is easily replace or just add a snorkel and call it good. A body shop should be able to easily pull out that roof. If not, through a roof rack on top and you'll never ever notice.
 
Normally I would say scrap it and sell me your parts but that damage isnt bad at all. You could buy a used fender for cheaper than what it would cost to have a shop fix the damage. As for the roof, get your kids/neighbor friends and have them watch the original Jurassic Park and tell them to recreate the scene where the T-rex is trying to eat through the glass panel and it will pop back out. Get a full length rack to hide the damage.
 
drive it .....at worst you have a fine trail rig in the making.
 
I'm a stubborn SOB in many ways...I'd massage those 'character marks' and keep driving it.
I also replied to note the absolute lack of leaves on the offending tree in your pics...twas very dead.
