Looking for the part number for fj60 mud flap clips please?

Pretty sure it's 90189-06006.

What is the part number of the screws that into that clip please?

There is one clip that is round that has an ear on it so it won't move when you torque the screw that's that last part number I need to make it stock again please.

It takes two types of fastners one square on round and one screw for the stock hardware for mudflap on any fj60/62. Hope I am correct.
