I see that you are missing the upper stop completely. That would hold it away from the staps.

Also, measure the distance from the bottom of the rear soft top bow down to the bed for me. It should measure 47.25". Yours is lower I'll bet.

your corner footman loops are too far down...thats why they are having the corner blocked with the hindge...the sides are not in line with the loops on the doors from the factory.

your corner footman loops look approx 1" too low
 
I am posting some pictures of my spare tire carrier interference. I cannot close the carrier fully as it mashes down on the buckles. I also fear I have screwed up, the footman loop on the right rear corner does not fit. Any suggestions? Probably have to ditch the OEM carrier - but I spent so much time on it.

The color is PPG 33109, lake silver poly per the PO. Tires are 32x10.5 TSL Super Swamper Radials.

I am thinking a stout steel shim under the carrier hinges to move it out a little doesnt look like you need much or it would be possible to add a little length to the body side side of the hinge arm to push it out a little, shimming it up until it worked wold give you the amount to add
 
if you take out the carrier latch hook on the body and space that out about 1/2" that will make it so it doesnt 'mash' the buckles...on mine the upper carrier pad (that you are missing) pushes 1/2 on my buckle...i just push it to the side as i close the tire carrier.

IMO I would not ditch the oem carrier...it looks really nice...if it were me i would either space out the footman loop to go on top of the carrier hinge ...or...just put the footman loop just over the hinge and be done with it.


BTW I didn't knotice before...you got a 5 window....very nice...I am impartal to the 7 window...but...the 5 window is a great classic look
 
just to show the location of the footman loops for reference ....for....anybody else who are drilling out fot the loops.

if you look inside the rig and look at the channel lip where it meets the exterior body panel...right on that seam is were the oem loops are bolted to...i can take a pic if you want.

I found the original holes in the tub for the corner footman loops, they are about an inch or so higher than the ones on the rear doors. They have been filled and painted over. Wish I had seen that earlier, an opportunity for improvemet later. I'll just mount the one corner above the tire carrier hinge where it belongs.

It looks like there should be about 3/4" or so clearance between the back of the spare tire carrier and the rear door. When I put mine on, I added some material (welded) to the latch so it would latch tight against the pad. I guess the little pad I have is worn way down. I removed some material from the latch and the tire carrie closes fine now, just need to get new rubber stops for it.

Alex, I'm measuring 47.25" from the bottom of the rear bow to the bed.
