The a343 works really well with the toyota D2 ATF, dexron 3 is as good. Once its starts shuddering and doesn't get fixed by an ATF replacement - it needs to be repaired
if you didn't have any vibrations from the rear prior to the lifting of the vehicle, I would use the original DS with OE u-joints, get the shaft balanced and try again
aftermarket u-joints do not perform really nice sometimes
we've using 2L/3L/5L chinese cylinder heads here in Pakistan for over a decade now without any problems.. A good quality chinese cylinder head serves well!
Yes - it was the timing chain not installed correctly - the mechanic at that time who checked and confirmed that the timing was ok, was wrong.

FTE has a mark too - to help align the pump during install.
in case of the 1hdft - indeed the mark is used to get into the ball park - playing with the pump timing in this case will help with diagnosis, once all is checked and corrected if needed the dial gauge tool can be used to set the IP...
