You just have to bury the clips into the felt. I used a pair of needle-nose pliers and just wiggled them back and forth till the clips were below the surface of the felt... it's not perfect and I wish mine were actually under the felt... but no clips even come close to touching the glass so it's OK. I just used the same clips that came out of the original felt strip.
 
The recommended clips are way to big for the factory holes and I have not found a source for the small clips, so you can either drill a larger hole or , I'm thinking Heather's idea and just rivet them in. This will give you an idea of the difference in size.

I used a fine bead of Marine Goop to secure my felt. With the part above the opening masked, the excess can be easily removed. The partially raised window acts as a press to keep the felt in place till dry. My experience with Marine Goop tells me the felt will be there forever.
