I would clean/polish it up the best I could and run with it. Fixing it properly will not be cheap. I doubt the nicks will amount to much in the way of stress concentrators. They file nicks of props to prevent that - props have 3 or way more feet @2800 rpm as a moment arm vs about an inch @ 4000 rpm.

Will do. I'm wondering if some of the red threadlocker or JB weld will help reduce the stress on those spots, or if you would advise against that decision? I was kinda sweating it knowing I'd probably have to remove the crankshaft and haul it up to a machine shop.

Its your call. Fixing it properly by machining it out and installing an inset/bushing, or welding it up and re-maching it would be good - If you have the time and money. However for a tractor I suspect its overkill, by that's just me and my opinion that is worth exactly what you paid for it.
