I know this is a little old. Im having a similar issue. I just upgraded all door speakers and subwoffwr and have mild fluttering sound at certain bass frequencies.
I think i figured it out. After taking the door panel off and cranking the music, im noticing the plastic on the door itself (the one with a foam pad on it) seems to be the culprit. Not sure how im going to remedy this. I dont want to remove the plastic and foam and loose any of this trucks great sound deadening abilities.
Maybe ill try replacing the plastic with stick on sound deadening.

I've noticed a similar issue with my 07 470. Over the last few months it's gotten worse and worse. Glad to know it's not my head unit dying, just the doors needing surgery/new plastics.
Same issue here on my 05 LC. Since I owned it, I’ve always chalked it up to a bad door speaker. Well, I just replaced all the door speakers and the noise is still there. 
. After pulling the panel again, I believe it’s coming from the actual door speaker cover. The cloth seems a tiny bit loose on the plastic cover. My guess is if I were to take the cloth off and just leave it as plastic, it would clear up. Not sure though. I don’t have this issue on any of the other 3 speakers.
