it looks like it needs shorter front shackles

Looking at the side-on photo, it does look a bit "pitched-up" in the front, or conversely, the rear end looks low, but given the little use the PO gave this 40, I have to believe that the springs and shocks are still fine.

I know that there are a ton of different shackles out there, and that getting grease-able ones are preferred, but would you or any other I8MUD contributors care to make any suggestions?
 
I would not mess with shackles yet. The pics help. Your driver side front axle spring perch doeslook damaged. I would first get a second alignment shop reading. Make sure it's not a issue with the first alignment machine. If the measurements are similar, I would consider another axle housing. It's possible that one has been in a accident or something.
 
Looks like the Ubolt and bracket were over tightened and the purch is bent.

What Whitestripe said above is excellent advise and def would be the next direction I'd go is looking for collision damage.

Need to find an old school Autobody shop with a frame machine so they can put it on the rack and check for frame alignment. Or grab a buddy and do cross measurements on the frame rivets from opposite frame rails.
