I'm looking at upgrading my alternator from 60a to 140 or 200a. For those that have done an upgrade, what fusing changes did you make, if any? FWIW, the alternator company is telling me not to put a fuse between the alternator and battery. If I'm reading my wiring diagram correctly, Toyota has several fuses in the alternator circuit, and a fusible link between the engine bay fuse block and battery. Maybe @gnob can chime in here?
 
I would absolutely use a fusible link especially with a high amp unit. obviously upgrade the cable from the alt to battery.

that said, im running the 100A 3.4 alt on my stock 89 system and never had issues. pretty certain my main fuse is an 80A

All US market 200-series came with 180A alternators. Where are you seeing that yours is 60A?
 
My mistake. It's not in a 200 series. It's in a 1990 Pickup with the 22RE. Max alternator output was 60 amps. I'm trying to sort out fusing questions before I buy a fairly expensive 200 amp alternator.

With an upgrade from 60 to 200A I will assume that you will also need to upgrade the wiring 1) from alternator to starter battery (or alternator to starter and starter to battery if your truck junctions the two there), 2) from the starter battery to frame and 3) engine to frame.

I had this done with my alternator upgrade.

On a 200 series the engine to frame #3 was a PITA, as the existing connection is braid from the rear of the engine to the frame, according to the tech.
A 2nd low gauge wire needed to be added using one of the unused bolt holes on the engine.
But this is a 200 series LC.

Car audio shops that do alternator upgrades to support monster amplifiers call this the "big 3 audio upgrade".

I redid my bigger grounds and starting cable when I installed the second alternator, although I will recalculate their size if I get a high output alternator. I've been trying to find info on the third wire on the right - Alt to batt charge cable. Some saying to put a fusible link in there like Toyota does, some saying it's not worth the trouble. My oem alternator also has a ground cable that attaches somewhere on the power steering bracket. Will likely upgrade that as well.
