So I have a 1991 FJ80 with a 3FE and an auto (obviously cuz it’s USDM), and I’d like to swap it to a manual. I know to use a 3FE H150F transmission, but I’m curious as to what else I need to do to get it ready for the swap. Like, what about the ecu? Would it freak out if I pulled the auto and try to put it in some sort of limp mode? Just curious for all this lol thanks!

no worries about that, the auto transmission is fully mechanical, no electronics.

It's been done but I don't have a link. With a 3FE you can use a 2F or 3F bellhousing, which are found on FJ60s, and a H41, H42, or H55F transmission. ECU don't care. You will need to rewire around the neutral start switch, which is easy. Pedal bucket to have a clutch pedal may be an issue, not sure if you can source one or need to fab something.
