Hi Guys, just wondering if the rotor on the distributor should be at TDC when the two alignment marks on the end are aligned..

yes i have followed the FSM putting everything back together and checked the cam alignment with the timing chain. TE1 and E1 on the DLC are jumped.
 
Sounds like you missed the mark when you replaced the dizzy.
 
i know when i did the pulled my dizzy / o-ring - (asdie from marking the dizzy postion (scratch / sharpie) on the block.
was also cautious to note the rotor orientation -

so IIRC - with engine set at TDC - the rotor sits ~ 2 O'clock
when you pull it - it twists counter clockwise and moves to ~11 O'clock -

so the reverse follow - align the marks on the dizzy shaft - and insert back in with the rotor at 11'oclock
