Not sure if it helps with your question, but the rocker cladding is held on by rails...see diagram above.

This is a common situation with all the possible water intrusion culprits in the rear corners. Be sure to track those down. I had multiple offenders. I would be tempted to cut out junk yard FZJ80 connectors (that look good!) and then splice on your wires, that you cut off.

Im confused by the question. The port is plugged, not the hose....right? The hose is disconnected, right? I looked at my LX and I dont see any other explanation. Is the question asking the function of the port/hose?

Check the inside lower corners of the windshield for water. You mentioned that a rust bubble was sealed....IME the whole lower edge of the windshield seal should be suspect. Any leaks there run to the corners and then spill over behind the dash, ending up in the lowest spot on the floor.

I see several on eBay for around $500. Its common for these to suffer water ingress if there is a windshield leak. Take it apart and examine the bottom of the circuit board for corrosion. Sometimes a good cleaning resolves issues. I drilled a hole in the bottom of the case to let water out.

Yes. Some guys rip it out, but mine works just fine. I bought an aftermarket fob (dont remember which one) and it worked. You'll want to read the RS3000 programming instructions.
