Not sure what was going on. I started it and it was running rough enough to feel vibrations at each stop light. I could see the RPMs bouncing a little bit when stopped. I started and drove it 2 more times after that yesterday and it was perfectly fine after that. Any ideas?

See the coil pack thread in the FAQ. Sounds like you might have one on its way out.

Another few things you can do to smooth it out is clean your MAF sensor(use MAF sensors cleaner only), pour some fuel injector cleaner in your gas tank, clean the throttle body, and change spark plugs if near the end of their life span. You should notice a difference.
