So the front drain holes are clean and perfect. I have searched and searched but not found pictures of where to locate the rear drain holes.

As the water is only leaking in the rear I suspect that it is due to the rear drain holes.

Does anyone have pictures of where they are, or how to access them from the top?
 
I think I saw them all the way in the back behind and below the third seat belt pillars and rear molding.
 
I think you can see them with a flashlight if you open the sunroof all the way and look towards the back of the truck. The tubes drain down into both rear fenderwells. If you remove the plastic side panels clear at the back you can see these tubes, or if you look from underneath, you should see a tube that's about 3/4" diameter. That's the drain hose from above.
 
I used stainless steel aircraft cable leftover from a garage door project. The steel cable is stiff enough you can run it from the drain tubes UP through the tubing to the top to unblock stuff.

So if it's difficult to go down because you can't see the drains from the top, my next question becomes, WHERE do the rear drains end up at, exactly? I looked underneath the cruiser but haven't found them yet.

They come out behind the rear wheels, outside of the frame rails IIRC. Tube is roughly 1" diameter black plastic, sticks out a couple of inches below floor. The tube is visible here running around the wheelwell, but you'll access them from below.

Push a piece of aluminum wire, trimmer line, or aircraft cable down them. Force them and you might be removing headliner.
Drains are next to pinch weld underneath. They have black plastic plugs in them.

I'll see if I can find them on the underside. I was looking further forward. Pic helped a lot!

I've looked at the sunroof repeatedley but don't see the rear drains. Fronts were simple. I'm going to try to go UP the drains if I can't get a scope back there to see the rear drains.
 
For the rears, pull the tube out from underside of the truck and access from the cargo panels. I used weedeater line. Push it all the way up. I also - carefully- pulled down the headliner where I could see the drains better. Sine you have the 1 piece top, it's easier as it just pops down. 2 people help as one can push the line while the other looks in from top.

Where is the water coming down? C pillar?

I had a front leak that I couldn't figure out for a long time. I cleaned the front and rear lines but in the end the small corner dust cover pieces were the culprit. Here is a thread that helped me out. I added some pics to show the difference in them as well.

The water is leaking around the sunroof. As if the rails that drain the water are filling with water and then it runs over. Passenger side seatbelt soaked, passenger side 2nd row seat floor soaked. Pics to follow

There's two basic failure modes.

Tube plugged.

Tube loose from drain.
 
Yes, that's a lot of water. Drop your liner and see if it's connected first of all. There is a clip that holds the tube onto the plastic drain plug, it can come off. If it is, get a helper as mentioned and clear the line. Doing both tasks and cleaning both rear lines should take about 1.5 - 2 hours I am guessing
 
Pouring water in the front drains, it comes out under the LC. Not sure about rear until I clean them first, then try. I'll clean the rear lines first, then see if they are connected. The front ones are connected as it drains fine there.

That looks like a lot of water trying to get in!

I thought I could see the drain, but upon further review, I may be thinking what I saw on my car or something. If you run the window all the way back, and get a tiny bright flashlight, I think you can see the drain area clear at the back of the channel that runs outside of the window track. I couldn't get my camera low enough to see all the way back there but the pic shows where to look (passenger side in photo). Maybe one of those inspection cameras might work for you? If you look back there and see a wad of trash, that might be a good place to start though.

I recall seeing where someone had a leak similar to yours and they replaced the little plastic things at the front of the track as the old ones were all warped from the heat. There also was a foam seal that appeared to be an improvement.

Yep, those back drains start in a place that's nearly inaccessible (without taking down the headliner, etc). Coming up from underneath works, though, unless it's something like a leaf or something on top of the drain hole. Then you may need a wire or something to reach in along the track and snag it out of the way.
