Yet another water leak thread

We had some heavy rain this month in Southern California, with some more on the way.
The subwoofer area and part of the trunk floor got a lot of water in. Upon a close inspection and after reading some other threads here, I found out the trim under the third window was very loose and unable to seal properly.

The trunk is wet again.
Yes we had rain in California, still can't believe it. It came down hard yesterday.

I had a good run with the previous rains we had here for the past 5 months, no issues until yesterday.
Same area was wet, unable to determine where the water is coming from. The window sills look dry, no sign of water getting in from that area.

Where's the water coming from? The roof liner looks dry an clean. No roof racks. I can't figure it out. I need to get the water hose out and spray it until I find the new spot. Hopefully I won't get a ticket from the water nazis.

I'll have to pay attention to the top of the window and the side of the vent. It seems to line up with the area that gets wet.
I just can't see though how the water would get on the trunk floor in that corner, if the water gets in from either the top of the window or the side vent. It would go down/drip inside the well below the subwoofer the way I see it.
I looked (not tested) the hatch seal and the door in that particular corner. It's closer to the wet area.
I got to use the water hose, otherwise it would be hard to nail the area in need for a fix. The sponge behind the cubby is dry. It used to get wet prior to my resealing the bottom of the window.

I had this same problem with my side windows. I found the signs of water leaking in my rear quarter panels when i went to install my trailer lights. I sealed the rubber window trim just like your doing, and for the most part that got rid of most, but not all of my leaks. Another spot you'll want to check is the rubber gasket around the gas filler door, when the water runs down the side of the truck it runs right in around that gasket and into the quarter panel. One other item you'll want to check is the drain plugs in your rear lower quarter panels, you'll find them behind the rear wheels. I removed mine due to the water laying in there, i didn't want the panels to rust from the inside out. Plus i didn't like that sound of water sloshing around. If you have the factory sun roof you'll want to check your rocker drains too, mine would fill up after a heavy rain, and with every turn i would hear water sloshing around. So i pulled the rocker drains too, i think i got about 2 quarts of water out of each rocker panel.
 
I put my hand deep inside the panels to see if there is any water. There was none, just damp. I need to check the other side, DS, just to be safe.
 
I found a couple of sources for the water leak. Shot a short video so you can see better. The rubber seal around the hatch )in my opinion) is at fault and a little improperly sealed hole behind the bumper.

I'll post some pictures later too.


 
I am having some slight leaking also and have pinpointed the rear hatch rubber. Like the sunroof, it is probably shrinking and not applying enough pressure against the door.

At the top of the opening, water will drop directly onto the spot you are saying is wet.

To test this I was going to run a piece of masking tape across the top of the rubber to act as a dam. It should keep enough water from sitting on the horizontal part so the leaking may not occur.
 
Old trick, dry the area out as best as possible, 'puff' talcum powder into any suspect areas, close the car and let it rain. Later you will have 'tracks' in the powder leading you to the source of the leak, when it is dried out the tracks are quite solid so will stay around for awhile.
