Did you run the magnaflow downpipe/cat combo? That's what I used and love it, along with the 5"x20"(I think 20"?) Straight through muffler and all new 2.5" pipe, and I got a little better bottom end acceleration, and it sounds great!
 
I was able to reuse both manifolds, and some downpipe. Cats and beyond its all new pipe. Cats and muffler are Magnaflow. All of installation was done by local exhaust shop. They did all bends and pipe size selection. I told them don't make it too loud. Pipe exits behind rear passenger tire instead towards factory rear bumper location. No resonator was used. New flanges and studs for both oxygen sensor mounts. I supplied them cats. Rest was furnished by them including new exhaust hangers.

I think it is 5x20 muffler. Its raining outside otherwise I could confirm the size. Due to California legal cats, pipe size from header to Y pipe are limited to 2.25". Pipe size increases after Y-pipe.

Passed smog few weeks ago. Got personalized plates installed. New knock sensor sockets. Putting some miles on it.
Also, replaced front door window gaskets.

Testing stock setup flexibility at Prairie City OHV. I got stuck on a rock and rear LCA was sitting on a rock. Ford pickup truck pulled me out. Sliders, under body armor, bumpers are must. I will be building them next year.

Replaced stock Denso injectors with multi-port refurbished Denso injectors.

Stock Denso on left vs upgraded Denso multi-port on right. Suppose to improve throttle response and fuel efficiency. I will see if that is case.

Also, installed 1" body lift kit by Duiser.com.

VAFM sensor is faulty and not operating 100% of time. So, I cracked open the black plastic piece after checking resistance. I started the motor and air flow meter was shaking. I moved the flap manually and idle was smooth. Ordered a rebuilt one from ebay. It should be here in couple of days. I checked the contacts inside sensor and they were loose. I pushed them to improve the connection and went for test drive and worked about 95% of time. So, replacement should fix the rough idle issue. I also checked the Throtle position sensor and Idle Air Control Valve as well. They seem to be ok.

Motor is running fine at idle during cold and hot conditions. But, when the engine is cold and as I start to drive, it stumbles during load. When I shift to neutral or park it runs fine for full rev range. It only stumbles during lower rpm range during drive. It goes again as I depress the gas pedal. I have dialed in VAFM to run at idle at 750+/- rpm and idle rpm is stable no vacuum leaks. What would be causing this? Any ideas?

Damn! You are tearing into that beauty. Prairie city is close to me as well. Great job on the build. You got some serious skills.
 
Why not just put a headgasket on it and go another 200k+

I did HG few months ago and followed all the FSM instructions. Culprit was VAFM. Motor ran rich.
