60 Front Door Hinges Fitment Issue

New 60 owner and first tech post. So had the saggy DS door and decided to replace hinges with aftermarkets due to worn bushings.
Used s-wrench tool successfully to remove old Tried to install new ones with s-wrench but could not get hinges to set correctly and unable to properly set door. So I resorted to removing the front quarter panel. I set the door in place with the hinges making sure it opens and closes (without front panel on). Latches well etc
After putting panel back on the door appears to sit proud of the panel and therefore binds when opening.
Unbolted panel to shift it out of way and tried to adjust hinges but the previous position is best fit
Set panel again but noticed if I shim out bottom corner where the two lower bolts everything looks and functions correctly. Unfortunately the two bolt holes don’t line up correctly with the frame holes.
I’m at a loss now how to set this door.
Looking for some advice

I did read this post earlier. Really don’t have any experience with aftermarket hinges. Actually never knew they were available. I’ve swapped a few factory ones which have always worked out
They actually appear to be refurbished OEMs. Essentially cleaned up, new bushings and pins. Repainted. They look identical to the originals

After sliding front qtr panel out of the way bout a dozen times and setting door hinges I realized that I’m fighting against the door weather strip. So I decided to remove it. Set door one more time, check spacing and alignment with rest of body, open and closes perfectly so I tighten er up and lastly reinstall weather strip. Worked slick fknally.
Now onto replacing rest of the screws and bolts.
