1980 2f whistle

Ive got a 1980 fj40 with the 2f in it. We got it half restored and have been going through it, motor sounds great but after pulling the transmission and replacing a leaking oil pan gasket now the rear of the engine has a whistle/squeel when it gets to operating temp. The noise also continues for 1-2 seconds after flywheel stops spinning. Trans is still out any help will be greatly appreciated
 
Vacuum leak? Maybe the gas tank vent line or brake booster or something isn’t hooked up or has a small leak or something is pressurizing and has a leak? If it keeps going for a couple seconds after the engine stops, it’s nothing in the engine like bearings.
 
Open inspection cover on trans, have someone press clutch and release. Usually folks forget to lightly grease the TO bearing to flywheel surface as it will give a light squeal sounding whistle.

EDIT: I'm confused, you started the engine without trans/tcase attached and the sound arrived? If so my bet is on vacuum leak then, otherwise you need to sleuth out the exact location of sound.

Why would the flywheel stop spinning when the engine is running? Do you mean the engine shuts off and then the sound occurs?
 
Whistling always make me think vacuum leak or a gas tank venting. Try it again with the gascap off to rule that out, fiddle with the hose from the intake manifold to the brake booster and see if the sound changes.
