So after getting my truck stuck a water hole, deep enough to swamp the door speakers, it smells like a mix of puke and dirty gym socks. I vacuumed up what I could but it is still funkier than James Brown's mom. Any ideas? I can't be the first person this has happened too.

I pulled mine out when it was in a similar state...... for the second time. Might be time consuming, but you could pull, wash (pressure washer on a trailer deck?), dry and reinstall.
 
I miss the smell of stale beer.
 
I've pulled carpet out and used a upholstery cleaning setting on a carpet cleaner with soap for a deep cleaning. You might want to start with the pressure wash though...
 
Ever tried using an Ozone generator? They work awesome for flood damaged homes, you can rent them...
 
I pulled mine out and pressure washed it. Time consuming, yes. But it paid for itself with the amount of coins I found. It also gives you a chance to check your floor for rust and apply sound insulating pads so you can cruise in comfort.
