That makes total sense. Some pictures I've seen only have two, one on each outside one, some have two on the outside ones and the middle one is snugged up tight. So if I got some hard plastic or rubber washers that fit I don't need to worry about having the unobtanium OEM ones, as long as they perform the vibration absorbing task? That washer is just there to give the top of the screen and the metal 'visor' a bit of space for vibration. If they were bolted directly together there would still be vibration, but it would rub the paint away and lead to squeaks and rust. On my nas 83 FJ40 there was even a thin clear plastic washer between the fender washer on the bolt and where it touched the 'visor'. My '84 LX had that too. My '76 fj40 did not, however. It only had the rubber spacer washer.
I've been very fortunate in my life to have had three 40s where I was the first to remove the top. On all three I keep all the hardware and carefully reinstalled it exactly as I'd removed it. All three never squeaked or leaked any more than they did from new.
When you put things together, was the windshield knob

loose or not installed?
If the knob was tight it would not allow the top of the windshield to move outward and shrink the gap.
Yes. That's what I did on my 43 because it was missing them. It works just as it should now. I used hard rubber drain plug gaskets I got at NAPA and they seem to work perfectly. That makes total sense.
