When I have been in this situation, I have gone ahead and replaced the water pump. What are your plans on your thermostat?
The basis for my question was what I encountered last year on my FJ40. The water pump started leaking after ~8 years. Replaced it and on a test drive it started to over heat. What I found was the ~8 year old thermostat was bad. Upon removal, its visual condition appeared brand new after 8 years of use. All cooling issues ended with installation of the new thermostat.

100% replace that. I just had a coolant leak, I’m still not convinced at all it was my water pump, but I replaced it because it’s a pain to get to later on.
I also would replace the thermostat, I wouldn’t take the lower thermostat housing off the block unless it’s leaking or really showing signs of it being crusty. I also replaced the radiator hoses which are still available.
Thermostat was already on hand.
Does the t-stat need the rubber ring that stretches around the circumference of its flange? I don’t see it shown in a parts diagram. There is just a plain old gasket shown.

I found this from Greg, but I also remembered this from the past when I built mine as well and bought from someone on mud.
ToyoDYI show a changed part number:
16341-56020 for 11/1984-07/1988 (google shows paper gasket)
16341-56030 for 08/1988-12/1989 (google shows o-ring gasket even though EPC diagram shows the paper style)
The lower thermostat housing has 4 part number changeups in the 1984-1989 period and the upper looks to be the same through the run. If that means you can use either gasket style I dunno. O-ring style in mine when I've changed it in the past, so new 16341-56030 o-ring style is what I've put back in. Mines a blue block and 1989.
Yes on the gasket that is between the thermostat housing and head being the same as mentioned above.

Mines an 11/88 so maybe that’s why I used the rubber gasket which has worked for 5 years?

Fits 3B/13BT Engine BJ4x/60/7x thru 08/1988 (and some later). 09/1988+ 3B/13BT uses RADOR56030 rubber ring on thermostat only.

All the B engines switched to the rubber type thermostat seal in 08/1988. If your lower thermostat housing has a machined recess you can use the rubber type.
Picking up my radiator today from Ron Davis for my 1FZ-F in my FJZ-75 pickup, $1619 plus tax. I see this as a buy once, cry once thing. I’m betting it lasts longer than me.
