Do these extra holes mean I can use standard lug nuts instead of the locked ones that are presently on it? I've never run into this before.

Those holes probably aren't 6x139.7 - maybe 6x135 for Ford trucks. They're multi-pattern so they can sell to different vehicles. As for lug nuts, those are pretty standard spline drive, and you can find those everywhere. They sell narrow 6 sided hex lug nuts if you care to change them though.
