Thanks @jonheld. Ok now I have more questions. I don't have a junction box anywhere. I can't figure how they have wired everything to work without it. There doesn't seem to be any additional wires running to the battery. Just the starter, 2nd battery isolator and then the deleted fuseable link wire that runs to the plug only. How do would I go about reconnecting everything up properly?

Without having the truck in front of me, I can't tell what has been done. You're going to have to reverse engineer whatever the previous owner (knucklehead) has done. If everything works, then it's safe to assume that all systems are powered somehow. You're just going to have to get into it to find out how.

Just go back to this problem
The green wire goes to what I think is the the grey plug for a fuseable link. The red wire goes to one end of a 100 amp bar fuse. Now from this bar fuse there are 2 wires coming off it that go into the same conduit as the green wire. One wire is from the opposite end of the fuse and one wire is from the same end of the fuse that the wire from the battery comes from (pic #2). The truck runs without any issues but I want to clean this mess up and make it safer.

Now from this bar fuse there are 2 wires coming off it that go into the same conduit as the green wire. I am assuming that the P.O. has taken out the junction box and fuseable link and replaced with the 100 amp bar fuse but only protected one of the wires (the one that comes off the fuse away from the battery)

It would help to know what motor we're working on here. The drawing I posted earlier is from a 96 1FZ-FE.
Using a multimeter, you can ring out each of the 3 wires individually and figure out where they go. You would need the correct schematics for your vehicle.

So it appears my fusible link has been deleted. Luckily I rushed and ordered 2 because I knew they were known to go bad and everyone says to keep one in your glove box as a backup.

Guy obviously was/is a Jeep owner. Very common sight on jeeps.
