I have an 85 FJ60 with the 4 speed transmission. I plan on keeping the four speed but go up to 33 inch tires. My question is what gear set up would be best if I will be going to 33 inch tires? I heard 4.11 would be best while the 4.56 would tend to be to high rpm at freeway speed. Did the search thing but did not find a satisfactory answer.
I ran a strong running 2F with 33" tires and 4.10 gears for years. I feel it worked well. I went to 4.56 with 35" tires and that seems to be a good combo.
Keeping the 4.11 will make it more likely to get a trail spare from a fellow Cruiserhead if you break. You may notice a little less pulling power in the hills. Worst case scenario give it a shot then if you decide you want lower gears you may have moved up in tire size too. It's not cheap to redo diffs, even if you do it yourself.
If it was me I'd keep the 4:11 for a 33. Not until a size 35 shoe would I consider a re gear. If you have 4:11 now and want 33s either way just put them on, drive it, then decide. The 2F in my 40 would do 33s easy with 4:10s but it has a fresh engine and drive train while for all we know you could be driving a rig thats a tired seeping time bomb with too many clicks and has been overloaded with heavy tools

How do I know how big my diff is? Do I have to tear the whole thing apart, or is it written somewhere?

To determine an unknown ratio with open diffs, you lift one wheel and turn it TWICE; driveshaft revolutions = your gear ratio. If you're locked, lift both wheels and turn the wheels ONCE; driveshaft revolutions = gear ratio.
it all depends in what you like. I am running 33's with 4:11 gearing and thats basically stock if you wanna run a little bit lower gears go 4:56's I have drove a 60 with those and 33's also a 5 speed and it was awsome to drive
It depends on how fast you want to (need to) drive on the freeway. I have 4.11's and 33's, and 2500rpm = 55, 3000 = 70. The truck actually feels best at 60 - 65, but sometimes I'm impatient, and "need" to drive 70. General opinion on here seems to be that 3000 is fine for continuous freeway driving, but shouldn't go higher.
So, with those numbers in mind...if you need to go 70, get the 4.11's. If you don't need to go faster than 63, then 4.56 gears will give you lower gears for off-road.
Playing with a gear calculator and thinking through how you use your truck is well worth the time. Thinking is free, gearing is expensive.

I'm trying to make up my mind if I can get away with running 4.88 gears with my 33's till they wear out and I get 35's. Is it at all street-able? Keep in mind that mine is not a DD but I do a lot of highway driving with it. I would like to go to 4.56 but right now All Pro Off-Road has 4.88's on sale.

It really depends on what kind of tires you are using. BFG tires, for example, are notoriously undersized. I've seen side-by-side comparisons, and a 33" BFG will typically measure way under 33" - more like 31.5-32".
I decided to go with 4.56’s when adding lockers a while back. I’m running 33x10.50 BFG All Terrains with an h55 and it’s exactly what I was looking for; a little less downshifting up hills, but at a cost on the freeway. I’m looking at 2800 to 2900 rpms at 70 mph on the freeway which I’m ok with (I typically don’t get that thing much above 70). All in all the jump wasn’t that significant on paper but helped me out quite a bit in the hills.
