    Sounds like the water is going down the A-pillar? Not soaking into the headliner? That likely points away from the roof rack mounts, which are through-holes. As @Malleus suggested, you may need to pull your A-pillar trim and trace the leak upward. You're right to hesitate to just caulk it up...
