Hard to describe if I can find my photos I'll post them but the tiny weep holes are located on the under/back side of the quarter panel area and are mostly where panels sections have been attached to each other. You have to lay down on your back and look up. I poured 91% rubbing alcohol into the cavity then watched to see where it dripped out. Areas that Toyota wanted to be sealed they applied a bit of seam sealer, others they didn't. My guess is that was on purpose.
 
The stuff on the window regulator is cavity wax that was sprayed into the doors, I have that everywhere too. It does look like your vehicle had professional "rust-proofing" done and seems well preserved. Coating on chassis and axles appear to be a black bitumen or wax type. Maybe you are able to find out what products were used from the PO or service records. If you plan to drive it in winter (salt roads) I'd keep it like that and get a few extra cans so you can rework areas where the coating is coming off. In case you wanna remove it all and possibly re-do it dry ice blasting is really the only option.
