Go easy on me... This seal was impossible to get out without violence, and now I'm left with some gouges. Is the valve cover ruined? Can I put a thin layer of FIPG on the outside of the new gasket? I have a feeling all of them are going to be this way.

No issues, shouldn't need any FIPG but a thin layer wouldn't hurt would just make them hard to get out next time

Yeah, it's not like a pressure seal or anything. Just smack yourself on the head a few times and you're good to go
