Also the truck runs fine once I can get it going but if it sits for longer than 5 hours it's a pain to start. IE the battery almost completely drains itself before it starts. And my battery is new.
 
The hose is not pressurised, the IP is sucking air (fuel) edit.
Go from primer/fuel filter to intake of IP.
You are trying to troubleshoot and if worried replace the clear hose with your OEM hose when done. I have run clear hose for years without issue.
Your primer should not be soft, it should be hard within two pumps....like she said!

Ok SITREP

I swapped a clear line onto the filter-injection pump. I primed the pump for 5-10 min. No Diesel came through in that time of consistent pumping. I disconnected the small line that goes from the IP to the fuel rail thinking maybe there was some kind of air lock but that didn't help. Thinking plugged filter or faulty primer pump??

Just to confirm, If you are looking at the filter the line on the left goes to the tank and the right line goes to the IP?

Also, if I take the line off that goes to the tank and pump the primer it pushes diesel out.... weird? Are these backwards?

Sounds like it.
I'm not sure on your shorty but some Australian models have a water trap normally under the driver on the chassis rail that need draining on service intervals.
 
Something fishy here.
Put everything back as it was.
Take the hose off at the top of your primer going to the IP, this should be the LARGE HOSE the hose towards the bumper the left hose.
Pump the primer, do you have fuel. If no fuel the problem is towards the primer or lines to tank .
