Leaking from the highlighted area down the A pillar. Seems to be coming from the copper tube. What is the fix for this? I ended up parking slightly uphill and the leak has stopped for now but that is not something I can do all the time.

Yes, rear corners have drains. Also check the factory plastic seal around the glass. That’s one of the most common areas to leak.
Okay, thanks I will check that out. Maybe just some clear silicone can resolve that issue.Correct. Sometimes it’s the joint in the plastic, sometimes it’s multiple areas of plastic to glass.
I had just found this diagram for my LC- it only shows 2 drains. I did look for rear drains but I couldn't see any. Would it be different between different years on 100 series? Where do the rear drains come out under the car, just below the D pillars?Yes, the 100 series moonroof does have rear drains — they're just harder to find. There are two small holes at the rear corners of the tray that drain down through the D-pillars and exit under the vehicle near the rear wheel wells. Same concept as the fronts, just longer run.
When I had a 99 with the same mystery leak — front drains completely clear, seal looked fine — it turned out the rear drains were packed solid with years of compressed leaf debris. The tubes themselves intact but blocked about halfway down. A long thin zip tie to break it loose then a shot of compressed air cleared it right out. What came out of those tubes was impressive.
Also worth checking the rubber grommet where the rear drain exits the body — that's a secondary leak point that looks fine from above but weeps when the tube gets any back pressure. Still about 8 bucks from Toyota and worth doing while you're at it.
